Handbrake only encodes 1st file in directory

I have a directory with 8 titles (.mkv files containing H.264 + AC3), but selecting the directory and encoding only does the first title.

I just did this with another directory and it worked fine ... and I can't find anything different I am doing this time.

Anyone come across and solve this?

never mind, for any of you who run into this - in my original question, the first directory I encoded happened to have the whole video in the first title, so I only thought Handbrake was stitching them together.

I am using mkInfo GUI to mux (stich) them into one file, then using Handbrake and that works well.
