At my old school it said on the permit that it had to be displayed in open view. If yours said the same you're SOL unless you lie.
 
You should read the legal fine print for your parking permit. If it states that the permit must be visible, then you don't have any reason to contest the ticket and should just pay the fine. If there's no mention that the permit must be visible then I guess you could try to fight it, but you'll probably lose anyway.
