Gigabyte ep45-ud3r IDE/SATA Issue

I got a new case and transferred all my stuff today (love my new Lian-Li Lancool PC-K62 :D).

After plugging everything in and booting I noticed something weird: My 300GB Velociraptor boot drive was showing up as an IDE slave to my SATA optical drive (I have a SATA Velociraptor, SATA WD 640GB, SATA Samsung DVD-RW...I have nothing IDE).

I have been using this setup for years, and never tweaked anything here because it has always just "worked". But now I notice nothing says SATA, everything is either listed as a IDE Master or Slave.

1) Is there any fix to get this to stop listing all my SATA ports as IDE Masters and Slaves?

2) Will this affect my performance?

3) I tried enabling AHCI, but it didn't seem to detect my drives correctly even after installing the drivers, and I heard the performance gain is negligible. Is it worth it trying to get this installed? I don't hot-swap any drives.
