Gigabyte EP45-DS3L USB2.0 support?

I see the specs that all the USB ports are 2.0 compatible, but often when I plug in a device, I'll get a popup message saying faster USB is available if I plug the device into a USB 2.0 slot.

Is windows just being buggy and I should just ignore it or does my board really only support USB1.1?

Or could it be my ancient Coolermaster ATCS II case?

It's likely a driver issue.
Use the latest Intel Chipset driver version 9.3.0.1026:

Note: may require manually installing each USB device in Device Manager. The automated Intel installer may not always update correctly.

Try plugging directly in to the back panel, it could be you have a 1.1 hub in the way.
