Current:

IDE1:
master: maxtor 45gb 7200rpm
slave: maxtor 80gb 5400rpm

IDE2:
master: tdk 12x burner

I'm going to be getting another maxtor 80gb 5400rpm. Should I just stick it as master under IDE2? Or should I put both 80gb's on IDE2 and stick the burner as slave on IDE1? The burner is going to slow down whatever drive is on the same cable right?

i think you would be best to put the new hdd as ide 2 slave...if u put the burner on ide1 then your main os drive will slow down

True, the burner will slow it down, so whatever drive you burn from, put it on a different IDE channel.

IDE1:
(the drive you burn from the most)
(the drive with the most traffic)

IDE2:
(the only hard drive left)
burner

that's how i'd do it

Other option: pick up a new pci ata interface card so you now have 4 cahnnels, for a total of 8 drives, than just put your new hd as teh mster on cahnnel 1 of teh new card
