ga-k8nf-9 - cpu fan doesnt always run

Ive got the warning turned on for the CPU fan, and when I first boot up in the morning the warning noise comes on, and stays on for several minutes, even after the OS is fully loaded, after I reboot once or twice, the fan then usually comes on and the warning noise comes on. im not sure if this is a mobo problem not giving power to the fan, or a fan problem not turning on?
Its an AMD skt939 3400+ retail kit.
