fully backing up a website question

Can someone advise on the difference between what I've assumed/done and the technically correct method of backing up a website? I simply ftp'd all the files/directories from a server using filezilla, not without some difficulty. Some files failed for who knows what reason (RCN : ( ). The account is a business account, not their free offering. I succeeded in downloading all but one file as far as I can tell, "con.html". My only guess is that it's script generated and there fore something that was not created but generated, and I don't need it anyhow since a new one would be created upon some script running at startup again. It's trial by fire, I'm learning all this stuff as fast as I can. Thanks so much for any help you can offer.
 
It sounds like you probably got them all.

To back up all the websites I've done, I just copy them from the folder they are in to a cd rw (while they are still on my desktop) then I upload them. I've never had to get them all from the server. I have seen in my server's control panel an option that allows me to backup the files, so you can check to see if you have something similar.
