The best thing is probably just to use a spreadsheet program. Free one can be found at OpenOffice.org. You just balance your checkbook and such by adding up and subtracting this or that column.
Otherwise I had a friend that like GNUCash a lot. Used it a lot, but I never have. Don't know if there is a Windows version.

That is known as a 'Gnome' application, ment for the gnome desktop on Linux. Another one is Kmymoney, for the KDE desktop.

There is a Java application called Jgnash.

Now that has a version for Windows and Linux, among others. Don't use that either, so I can't say how nice or bad it is either way.

This one will work in Windows, but you'll have to know how to work with python to get it to work.
