Apparently the geomod engine came from a canceled Descent 4 and was used in Red Faction instead. I don't know other games that have gone down this path unfortunately. I think the complexity of current environments is making it more and more difficult to offer this. For instance, if my engine supports something similar to Geomod and I have a city, then I have to populate every aspect of that city because the user is going to destroy in whatever direction they want.

I know I saw a video of some game that uses grenades to change terrain, create hills and dents similar to populous in an FPS environment. Not sure whatever happened to it.

Fracture. I tried the demo, and was quite underwhelmed.
 
Not sure about "firstness", but Doom was the first one I played that had music in the game.

Duke Nukem 3D was the first one I played that had music tailored to what was going on in the game (e.g. certain music would play if a certain enemy popped up). Maybe not though, my memory is fuzzy.

Sniper weapon with zoom - First one I ever played was Quake 2, although you had to write a custom config file to enable zoom. Maybe Team Fortress?

Headshots causing more damage - Quake 2?

Humorous chat - Duke Nukem 3D?

Scripted events - Duke Nukem 3D?
