Formatting with partitions and my problem

I have a problem: I have a harddrive which i have set up with two partitions, a windows partition and a storage partition. The problem is, when i format the windows partition some of the files in the other partition become corrupt and I don't always recover them. Any ideas why this would happen? I want to format now, but I'm afraid of losing more data.
 
There's no reason it SHOULD happen. The partitions are independent. Only thing I can think of is that there's something wrong with the drive. Download the drive manufacturer's diagnostic utility and do a full (advanced) diagnostic on the drive.
