Does it make a difference which OS i use to format my drive?

I am going by the 'Disk Management' tool. File system: NTFS; Allocation unit size: Default

Vista and newer, I am told, will align partitions. XP defaults to 63-sector offset, which is not really aligned with anything. It's an artifact of the older CHS addressing.
