First time motherboard Switching

This is the first time I install a motherboard to a case and I have a doubt..
the motherboard I am installing covers all but one mounting spacer because its bigger than I espected
It is securely screwed in place but one of the holes of the motherboard is without any spacer or screw
Does that affect the performance of the system or simply it will not let me run the system?

It's ok. Many motherboards don't use all the holes depending on what case you got. Just use what holes you can for the case and you wil lbe fine
