First Problem with A8N

I've had my new rig up and running now for about 2 months, no problems at all until today. I got home and booted up, got to desktop fine. Went to get a drink and came back to see that nothing would work. My mouse would still move around, but when I went to click something it wouldn't budge, like the mouse didn't work. I restarted and went through the loading screen and all but before the Windows loading screen came up I got this error:

Windows could not start because the following file is missing or corrupt:
\Windows\System32\Config\System

You can attempt to repair this file by starting windows setup using the original setup CD-rom.
Select 'r' at the first screen to start repair.

I don't understand how in 5 minutes this can happen? I popped in the CD but I don't understand what they mean by 'first screen'. I pressed 'r' on all the screens I could until I got to the error. When you press any key on the error screen it just reboots.

My specs:
A8N SLI-Deluxe
3500+
OCZ Modstream 520W
Audigy 2 ZS
BFG 6800GT (1 for now)
1GB Mushkin
