Later on I installed sygate firewall and im having my fingers crossed.

Lots of logical disconnects here. But malware can effect software but not actual hardware. And as such, might be able to break the software link to your second HDD, but could not actually break the drive itself. The other big myth is that scans, even by excellent after the fact scanners will detect all malware.
I would therefore recommend you post a hijack this logfile of your first hard drive. See instructions on the Schrenfroh thread on the top most thread of this security forum.
