I don't usually remember game lines, but here's a couple that stuck with me:

"I hate stairs"

"Plants need to have water poured on them because they have no hands to hold glasses of water."

Any time the main character would sing showtunes to himself.

"It's the good.... ship... lollipop..."
 
I'll second the Borderlands and Shadow Warrior votes.

I almost choked on my drink when Aveline said something to the effect of "it's too bad finding this book isn't as easy are you are" to Isabella (DA2).
 
Pretty much everything Wheatley says is Portal 2. Particularly the parts about "ooh that's jumping, you're jumping now." and "I'm going to try and manually override the wall."
