What is motherboard "fan control"? Does it vary fan speed or simply shut fans off in sleep mode?
What is the advantage of plugging a fan into the motherboard header?
IF the motherboard only monitors fan speed, what changes the fan speed?
 
It all depends on motherboard-monitored temperatures. The hotter it is, the higher RPMs the fan spins at to try and control the heat.
 
So the motherboard really can changes the fan speed based on its temperature reading? I assume this is done by varying the voltage it supplies to the fan. Phew! From some of the strange conversations around here, I was beginning to think I misunderstood fans!
