Is there an in-depth guide for the reference Arduino Uno (Atmega328p) board circuit design? On the level of why is this capacitor 100 uF and why there is a diode here.

I am not an EE but I need to learn about this and possibly design a more integrated board ASAP.

Also, if not, any text or other reference recommendations are welcome.

If you post pictures with questions, i am sure us AT electronic hobbyists can explain it for you. There are a lot of skilled people here.
Just make a schreenshot (ALT+ PrtScn) of the schematic opened in pdf and cut with paint the part that you need. With free picture hosts such as photobucket you upload your pictures and post them here. 🙂

I am one of resident PCB board designers in real life here on Anandtech. If you have specific questions about components on the board, you can ask me. I don't have a schematic on hand, but if you find one and want to know why something is on there, I could help you out with an answer.
