ERROR: "semaphore timeout period"

What in the hell is this error? It started after I switched my two ultra33 drives over to the extra channel on my ultra66 controller. My motherboard controller now has primary and secondary like this: DVD/CD-RW;CD-ROM/none
Now all hd but one is working fine. There are a total of 4 hd's. 2 ultra66 on controller primary, and 2 ultra33 on controller secondary.
What gives?

update: I switched my ultra33 back to the motherboard control so the config is now like this:
Primary;secondary

motherboard- DVD/CD-RW;Ultra33-1/Ultra33-2
ultra66 controller- ultra66-1/ultra66-2;None/none

The cd-rom doesn't play well on the controller, or at least it didn't before. I would like it back the other way but with the all hd's working
