Error converting to NTFS??

Hi I'm trying to convert a couple volumes to NTFS but W2K seems to be choking each time.
C, D and E are all Fat32 with more then enough space for the conversion. Ran chkdsk /f and no errors are found, but when I run convert x: /fs:ntfs I get error messages and it aborts. I'm only trying for D and E as C's got my 98SE dual boot files. For D I get 3 messages saying
directory winnt is damaged or not enough space. The message repeats for dirs setup and system32. The conversion on E: aborts to fast for me to read the messages. Any ideas as to why?

The only problem with that solution is that the D drive currently hold the Win2000 system files and E: has all the program files. Guess I could attempt to Ghost E:, but is there an easy way to convert D without a complete reinstall?

Ok deleted the E partition with Disk Management in the Admin tools. Tried to format the now free space as NTFS but at the end it says that the format cannot be completed. It formated just fine with as Fat32 though, normal or quick format.
