I recently got this PS, and it has a 3 pin connector. Do I hook it up to the 3 pin header on the mobo? I THINK it is for the 2nd fan in the PS but I'm not sure.

 
Yes, it's for the 2nd fan in the powersupply. If you want it to turn, hook it up to one of your mobo fan headers.
 
If it has 2 wires, it allows the mobo to monitor the rpm of the rear fan. If it has three wires, it also powers the rear fan.
