EFS File access denied after every reboot

I have some encrypted folders and files which are erratic to access. I have used Windows 7 Encrypted File System (EFS) to encrypt the files. Basically, upon every reboot I lose access to most of the files. I can browse the folders but upon opening the documents I get a file can't be viewed error.

Every time I start my computer, if I want access to the files I have to right click each file individually and go into the security tab, and edit the settings. In the editing / advanced security settings I have to check and then uncheck and checkbox in the Deny column (the end result is nothing is denied) even though all of the permissions are "Allow". Then after checking and unchecking a tick box, the apply button appears so I click Apply and reboot. After a reboot I have access to the file which security settings I have touched.

It's almost as if the settings are being reapplied, but they already are all Allow even when I can't get access.

Does anyone have a solution, or have you seen this before?

Thanks for the idea, I edited the highest folder and then had it replace the child object permissions with the edited settings and it seems to be working after a couple reboots on most of the files. Some lower level files don't seem to open with that but I think it may be related to this.
