I am thinking of painting my Comptech stainless steel exhaust flat black with BBQ paint prior to install, it is a bit too shiny for my tastes. Would this help protect it, or would it not make any difference?

Try using the Jack Daniels BBQ stuff. It preserves great and can be picked up in any grocery store.

the point to stainless steel is to not rust out - I don't know why you'd do it for cosmetic reasons, but those are the only reasons I can think of.

Yes.
Paint your rotors too. A few layers on the windshield couldn't hurt either.

I hear using white paint on the console is just as good as getting white gauges.
