Never built a matx mobo based system.
Trying to build a system with spare parts and it seems Matx boards are easier to buy.

So, matx mobos fit in an regular atx case?
Is there any back panel difference?

They all fit. Only possible issue is the mATX boards use two extra screws that full ATX boards do not, so if the case does not have screw standoffs for them, you might want to find another way to support the board. If you know anyone who was big into building computers 10 or so years ago, they'll probably still have a stash of plastic standoffs that work just as well.
 
Generally the ATX I/O shield that comes with a case is a "standard" pattern and is removable. Most mobos that differ from the standard pattern of ports will include an I/O shield to replace the "standard" one.
