How did you set this up at the start?
Installed W2000 on the C: drive then after that you installed W98 on the D drive?

If this is true then I think W2000 has no idea that W98 is there on the D partition as only the C: drive is active. If you installed W2000 first then it wouldn't of detected another O.S. on the other drive and then it wouldn't of setup the NT Bootloader menu.

EDIT:
The way I setup a W2000 and W98 dual boot was on one large partition I already had W98 installed. I inserted the W2000 RTM disk and it installed and setup the bootloader without any problems.

You could also take a look at Ranish Partition Manager:

I beleive any Win9x OS MUST be installed on the C drive. That is why Win2K won't see it. For this to work, you will need to install Win98 first onto C, then install Win2K on D. That's the way I did it.
