Dual boot Win2k & Win98 with FAT32, Installation programs conflict

I was doing a dual boot Windows 2000 and Windows 98 se with FAT32 the problem is that when I tried to install programs from Windows 2000 it goes into C:\Program Files in my Windows 98se drive which is C instead of drive D, how can I resolve this so that its completely seperate, which means I can take one HD out and the other HD in there still boot normal without problem. I have 2 seperate HD 20 and 30GB. This is the installation proccess that I go by. First install win89se then win2k it then auto make dual boot for me.
