dual boot maintenance - defrag, scanreg/fix

i have 98se on partition C and 2000 on partition E. when i restart in ms-dos and type scanreg/fix i'm assuming it's going to the C drive. is there a similar command to fix the registry in 2000? and if so, how would i direct it to the E drive?

my other 98se registry tools are jv power tool and the turquoise box with the red ribbon - regclean. and iolo system mechanic until the trial period ends. are there any problems using these in 2000? should i be asking these questions in the windows 2000 forum?

would there be any bad side effects if i used the me defrag on the 2000 partition while i'm operating in 98se?
 
Win98 utilities, if they work at all, might well foul up your w2k. Best to use utilities for the OS they're designed for. Since your w2k partition is viewable in win98 it must be FAT32 rather than NTFS format, and win98 defrag would likely work. Howver, I wouldn't use it because it wouldn't recognize the w2k system files that shouldn't be moved.
