driver switch/file system question - Nvidia to ATI

I'm going to buy one of the new Radeon 9xxx cards to replace my Nvidia one when they come out and I've read people say that the best thing to do is reformat my drive and install the Radeon drivers with a clean slate. Now, I'd like to switch from Fat 32, which my computer is set at currently, to NTFS when I re-format but I'm halfway through no one lives forever 2 and unreal 2. My question is, if i copy my save games folders in those games which are currently under Fat 32 to disk, will I be able to copy those files onto my system when it is then NTFS and will they work with their games when those games are re-loaded under NTFS?
 
The file system doesn't affect the file, just how the operating system accesses it. If you've got a FAT32 and NTFS volume on the same computer, you can copy files back and forth between them all day and it won't hurt anything.
