I'm slightly confused but I think I have it installed correctly. I just run config_net.bat, then create a text file with my team/username [TA]Alyx, then run the muom1_background. Correct?

Yes, edit the config.txt as you prefer, create user.txt with [TA]username and run either muon1_cmdline.bat for commandline or muom1_background.exe for a background process.

They only thing I change in the config txt is Priority for background running for the default L to B for Background. Seems to play a little nicer
