I have an IDE card in my computer, and every time I start my computer there is a screen that shows up and detects the drives. I don't see why they can't just add a little chip on there to save the configuration so it doesn't lag my startup.

My motherboard also has an integrated IDE controller that also has it's own startup screen. If it weren't for those 2 screens my computer startup would be about 2 minutes faster.
 
My promise IDE controllers enumerate/intialize my drives very quickly. The only time I've seen them go slow is when I had something set wrong.
 
Most drive controllers capable of handling hard drives do a sign-on and an attached device check during boot. You'll just have to learn to live with it.
