I know it keeps things more organized but does it really speed up windows boot up times and file access?

I've never heard of partitioning your hard drive helping boot times and file access. If anything it hurts it somewhat, but either way, the difference is negligable. I say partitioning is fine, as long as you don't overdo it.

i just have it 20gigs FAT32 for faster OS/basic apps partition, the remaining 180gigs or so in NTFS for music, anime, backup and ghost image.

No, it doesn't help access times, au contraire, it increases them as the head has to move over empty space to access the next or previous partition.
It really doesn't matter though, the time save is so incredibly small that you won't notice, it is better to keep it organized.
I have four partitions, one / one /home, one /usr and one swap partition (using tmpfs for the /tmp)
