It might since I heard that all firewall programs close certain ports even if you uninstall it. But it's unlikely it will affect the game. All you have to do is allow BF2 to acces the internet when the message pops up from McAfee. The only problem I could guess is PB updates may be a problem.
And of course you might just want to end McAfee through the task manager since BF2 is a memory whore.
