...the HDR function, does it automatically raise the built in flash? How do you, or can you even, adjust the settings it uses for bracketing the shots?

If you have not used this setting, it may be hard to find. On the newer Rebels, it is in scene mode.

Mines a bit old... T2i, but no the camera shouldn't raise the flash for hdr, there's probably a setting somewheres for that.

For HDR, look at the second menu under Expo.comp./AEB then use the scroll wheel to determine how high/low (+/-) it should go. Personally I just use Magic Lantern for that.

The flash pops up and does a couple of bursts BEFORE it takes the pictures.

Bah... Is there a way to make it take 3 in a row, in a bracketing we can set, that will also output in RAW?

Yes, set the image quality to raw (or raw+l)
Hit Menu, second menu
Highlight Expo.comp./AEB, hit the Set button
This will bring up the bracketing/exposure compensation screen
There should be a red line right under the zero (indicates no exposure comp.)
Now rotate the wheel (in my case the one next to the shutter button) to achieve the +/- bracketing you want.
