Differences between USB 2.0 and 3.0 ports?

I ask because I posted a weird problem I had the other day on the OS forum. Short version: Using a 3.0 port with my Win10 installation USB flash drive, I could not get the boot repair utils on the drive to fix a BCD boot issue I had. By sheer luck (and info I found on the web), I tried the same process on a 2.0 port and it worked. So hardware mavens, WTF? How can software on a flash drive succeed in one port but not another. Are these ports so different that they can affect how a util would work? Very strange.
 
While USB2 is supported well in Motherboard, some Motherboards do not support USB3 in BIOS.

So USB3 is quirky before Windows loads and provides the accurate drivers.

I used the windows 10 USB stick retail to load my OS on the last build. For some reason it did not work on the front case ports and only on the rear ports. I dont know if I used a USB2 or USB3. It might be the front ports do not configure all the way untial after the BIOS loads or something like that. Unfortunately MB maunfacturer still puts the CHIP SET drivers on an optical disk so I had to temporarily hook up a DVD drive to load the network and other drivers.
