In theory, there is no difference. I know that on R3XX-based products (RADEON 9500, 9600, 9700, 9800), application-requested AF with trilinear filtering used trilinear on all levels, whereas forcing it in the control panel (unless you did some registry hack) only used trilinear on the first texture stage. Other than this odd case (which may even be fixed in the newer Catalyst drivers), it should be the same.
If you force a setting in the control panel, it completely ignores whatever the application asks for (so it doesn't matter if you set the application to 'no AA/AF' or not). If you set it to 'application controlled', then the application gets whatever it requests (and if the app doesn't request AA or AF, it gets neither by default).
