Data analysis / everyday mITX setup (upgrade)

Hi,
I'm currently using a built from 2017. Performance is acceptable, but I'm not happy with the noise level and dust gathering (negative pressure).
No performance boost this year (just PSU and cooling), but I'd like to prepare for that as well (I'm waiting for Intel 10nm - like many ;-)).

Here's the current list:
Node 304 with bundled fans
bequiet! Pure Power 400W
i5-7500 with stock cooler
MSI GTX1050 Gaming
1x M.2 + 1x SSD + 2x 3.5" HDD

The PSU was the biggest compromise - I had other expenses and decided to get a quiet ATX instead of a modular SFX.
I ended up with a huge mess of cables inside the case. It works fine, but blocks the space I need for more HDD and (maybe) a longer GPU.

Here are the latest ideas. I'll be very grateful for any suggestions.

PSU: Corsair SF600 Platinum.
It's expensive, but so are all alternatives I've found.
I might be fine with SF450, but the price difference is small and I know this PC will get near the 450W mark soon enough...

CPU cooler: Noctua D9L.
Alternative: any slim tower up to 160mm (but which one?)
I prefer top-down coolers and I've never used a tower model before, but it seems to be a better idea for the Node 304.
i5-7500 is not a big challenge, but next one will be an 8-core.

Case fans: 2x Noctua NF-A9 FLX.
Alternative: be quiet! SilentWings 2.
The goal here is to get a much larger inflow than what bundled FR fans provide. Node 304 with stock fans has negative pressure without an active GPU cooler (90% of the time in my case).
