I just installed Cygwin and when I type ls, it tells me "command not found." Other people seem to have had this same problem but I couldn't find any solution on Google.

Can you do 'ls' from the Cygwin directory directly? If so, it's probably just a path thing - it didn't set your environment path correctly. I don't recall which directories need to be in your path as I don't have Cygwin installed on this computer.

Yeah, you need to add the bin path (at least I think that's what's wrong.)

Start->Settings->Control Panel ->System->Advanced->Environment Variables->Path.

Set it so that includes x:\cygwin\bin. They recommend you place it at the beginning of your path, to avoid conflicts with any other similarly-named utlities on your system.
