I am making a custom case out of a wood base and plexi sides. The motherboard will be secured to the base using studs, basically the same ones used to put it in a normal computer. My question is, do I have to worry about any grounding issues? Just wondering.

No, you shouldn't need to... The only difference is that when doing something with a metal case, you're grounded just by touching the side of the case - with yours, you won't be.
