CTRL key doesn't work in applications

I have a weird problem: CTRL key works in windows but doesn't work in applications. Example: Ctrl-Esc brings up the windows menu, but in a couple different applications, ctrl-a and ctrl-z don't work. I haven't found any other keys that don't work.

System is CUSL2/1 GHz/Windows ME/256 MB/SB Live/SCSI/Hollywood Plus/+++++ using onboard video. This is a new motherboard, with Windows ME reinstalled. I think problem showed up with the new motherboard/Windows install.

Any clues? TIA.
