I'm considering picking up a couple 5850s to upgrade my rig a bit. However, I know that one of the pcie slots runs at x16 and the other at x4 times. Is that something I should worry about?

Yes. For the cards of that speed the pcie v1 x4 slot will be a big bottleneck.
