Create Windows backup .bkf from external drive

Hello everyone, wondering if anyone has a program or experience doing this. I have a Dell Poweredge 750 that has a failing power supply, stays on for 10 seconds to 10 minutes before suddenly dying. I want to move the OS to a virtual machine, and wanted to run the Windows Backup tool to make an exact copy of the Windows environment. Problem is, that requires the machine to be on the whole time and that isn't happening.

I have hooked up the hard drive to an external enclosure, I copied all the files and folders over as they are, but there are certain programs that might not work just being copied back instead of installed. Is there any tool to make a Windows backup .bkf from an external drive? It is Windows Server 2003. Thanks in advance, searched several different ways and can't find anything except using a live CD (hardware doesn't stay on) or just hooking it up and copying.
