CPU Cooling issues w/ C2D E6400 Build

Just set up my fist C2D system. Temps arent really making sense to me. @ idle my temps are in the upper 30's-mid forties and each core my differ from the other by as much as 3-4 degrees sometimes. This was with the Asus Q control to automatically adjust the chasis fan and cpu cooler speeds for "optimal" performance. I then downloaded and ran Orthos Beta and temp started jumping up to 70C and the cpu and chasis fans started reving up (CPU fan @ 1800RPM), i messed around and took manual control of the fans and dropped the CPU fan down to 900RPM or so and instantly the temps started falling, Orthos is now running both cores @ 100% and temps are around 56C. This doesnt make sense to me, I thought running the fan faster should make things cooler. Why does this 1000RPM downshift drop my temps almost 20degrees @ load?
