Please advice whether Intel Pentium D945 processor is compatible with Intel D945GNT motherboard. Intel's website does not explicitly mention that they are compatible or not but my hardeware vendor insists that they are compatible.
I am having my doubts since the processor zone temperature at idle is 53C and climbs to a max. of 63C (as reported by motherboard monitor). A replacement motherboard was installed since the earlier motherboard's capacitors were getting hot. Please advice if the temperature is ok and what are the figures people have figured out.

Yes they are compatable, the temperature is unrelated to compatability. Those temps are about what I would call the max suggested running temps, so its safe but a different heatsink or better general airflow is suggested. (by the way, capacitors on all boards get hot, its safe as long as they have some airflow over them usually except in heavy overclocks)
