Corrupted configuration file in Win 2k

Twice in the last 3 weeks I have started my computer only to get a message that my configuration file is corrupted and to insert the disc and run repair on it. The problem is when I run repair that it say's there is no win 2k on the disc, and I don't know how to fix this in the manual mode.
2 questions. First, is this the signs of a hard disc going south because it has done this more than once in such a short time and secondly, how do I fix this short of reloading Win 2k which destroys all my settings.
My system is a Epox 8k7a, 1.4 tbird, 512mb Crucial, WD 40 gig, no overclocking.
