My glasses prescription is

OD: -0.25 -1.00 090
OS: -0.50 -0.50 090

For contacts it seems the astigmatism values are only -0.75, -1.25 and up.

For me would I want to get the -1.25 for the Right eye and the -0.75 for the left, or would I want to get -0.75 for both eyes. Is it better to over compensate on both eyes or over on one and under on the other.

Ask your eye care professional?

FWIW, good luck finding contacts for astigmatism that fit you well, I eventually gave up and went back to glasses after trying a ton of brands.

Are they uncomfortable compared to regular lenses?

The ones I wore all had a little nub of plastic on them that in theory when you blink, would force the lens back into place so you can focus. I suppose it depends a lot on how severe the astigmatism is, but it would never 'set' like my non astigmatism eye's lens did, it was just constantly a blurry mess instead of hugging the eye like it should. I got tired of having shitty/blurry vision out of one eye and the only brand that worked (original accuve toric) was old and deprecated and not very comfortable as it was.

my right eye got bumped up (down? nearsighted so the values are negative) a notch in diopter to correct a bit for astigmatism. the left eye has a slight astigmatism with no correction. no issues in over a decade of doing that.

I have the football eye thing where they prescribed toric lenses? when i attempted to try contacts... eventually the discomfort wasn't worth the benefit of not wearing glasses. So I went back to glasses....

Are toric lenses also prescribed to those with antistigmatisms? If that is the case you might want to try those.. I am not familiar with the proper terms and what they mean. But someone who has similar eye problems as me recently suggested trying Air Optic lenses they are labeled as Night & Day contacts, they said they wear them and have nearly identical eye problems as me and they find them very comfortable..

I had exactly the same experience. I had no trouble getting used to putting them in or taking them out, but they simply were not comfortable to wear. my left eye is more astigmatic (is that even a word?) and it always felt uncomfortable to wear a contact lens.

OP, I have astigmatism and my prescription is different for each eye.

I think I am -1.25 in one and -0.75 in the other.

My left eye is 0.6 and my right is eye 0.9. They originally prescribed me 0.75 for the left and 1.0 for the right. I found that the right contact bugged me, so I tried a 0.75 in that eye and found that it was much better (comfort and vision wise).

My glasses Rx is not the same as my contacts. It took me a ridiculous amount of trials before I settled on biofinity toric lenses. After nearly 20 years with contacts I finally found a pair that are comfortable and correct my astigmatism.
