Computer No shuting down right

I have a friend?s computer that I am checking out, He said that it smoked a little and shut down. When I got it hooked up at my home it will boot up in to windows home xp ok.

One of the problems is that when I shut it down it will shut down from windows but the PS will keep running and the hard drive seem to keep running I have tried a new PS and it does the same thing, If you unplug the 4 wire connection from the PS to the mother board it will shut down and not restart till you restart the computer then it does it all over again
Another Problem is that when you plug in something to the USB ports they will not work when the Computer is running but if you plug them in and restart the computer it will fine them

"this is an Emachine" -I read the last part before your name. emachines are plagued with crappy motherboards in my perspective. they are a cloning company that just puts components together for mass production sales. trash the motherboard and put in a new one, see if that works.
