comparing contents of folders in XP for discrepancies?

I am running XP Pro. I have two folders each containing about 1000 subfolders. One is a backup of the other. However, the two numbers aren't exact. They are off by about 5 folders. Is there a program that I can use to tell me which subfolders are in both and which are not? Thanks in advance for any help you can provide.

WinMerge is free, that's what I use. It will take some time to go through all of that.

Thanks for the tip. I installed the program, but how do I actually get it to compare the two directories?

Never mind, figured it out. Just -right-clicked on one of the folders in Explorer and there was a shell extension there.
