I want to clone my 60GB SSD to a HDD I have for backup purposes, I'm using the free trial of Acronis software.

During the step-by-step, Acronis instructions say I'll have to remove the old drive (my boot SSD...) after the cloning is done. As long as I don't allow the program to reformat or wipe the SSD, I should still be able to use it, correct?

Will this cause a problem booting the computer up if I have a backup copy of the OS on a different drive?

I clone frequently, and always clone using Acronis Rescue Media - never from within Windows. When I am done, I switch to the cloned drive (power off the original) and check out the boot process. If it works, I simply switch the power cables and reboot with the original. It is not good to run both at the same time.

You might be better off using the Backup function rather than cloning.
