Changing boot disk - Leave old disk in system OK?

Running Win2k Pro SP2 with 40 GB HD and 8.4 GB HD. Have a new 60 GB drive and I intend to partition it and do a new install of Win2k to it. I wonder if I can have problems just leaving the 40 GB drive in the system. The reason I ask is that the 2nd physical HD currently in the system, the 8.4 GB drive, used to be my boot drive in Win95b. It's currently my J: drive. I ran one of the Norton Utilities and I got a lot of messages about how a lot of applications were pointing to the J: drive and should have been pointing to the C: drive. This makes me think that leaving my current boot drive in the system as a 2nd physical HD without reformatting it could muck things up. Is this a concern, or do people routinely do things like this? Obviously, it would be convenient to do so since I can copy data from this drive and even set it up to be my boot drive again (if temporarily) if something goes wrong with my plan.
