Car Stereo Question, Keeping 12 factory speakers

Here's the situation: I've got a 2001 BMW 325i with a great 12 speaker Harman Kardon stereo system. The only problem is that the head unit doesn't play burns very well and I want to add mp3 capability. I want to either add an mp3 changer into the trunk, or just change the head unit.

I'm hoping that all the speakers still come down to the standard left/right/front/rear config. but I don't know. Does anyone out there have experience with changing the head unit on a car that has extra speakers?
