I'm gonna throw an amp at my speakers because the HU amp distorts pretty badly at higher volumes.

For wiring up my speakers, would it be better to run speaker wire to each individual speaker, or would it be OK to wire them into the wiring harness adapter and have the signal running through the factory wiring harness?
 
How many watts and which speakers?
Is the the distotion coming from the amp or overdriving the speakers.
Speaker watt ratings have to do with heat disapation not sound quality.
Speaker coils involve long lengths of wire, the langer the distance the grater the gage wire required.
OEM is usualy 18 gage speaker wire. Normal choices would be 14 or 16 gage for preference.
Easy answer is try with new amp, change if needed. OEM speakers should be fine with 18 gage OEM wires.
Buy the Amp for the Quality of the power, continuous watts rating. Not Peak power rating.
Took me a moment to translate HU to HEAD UNIT, got carried away.
If the distortion is in the speakers they will need replacement.

The speakers are Infinity Reference 6.25" components up front and the same (except not component) on the rear fill. The amp puts out about 30-35w RMS clean power - I used it in my truck with my Kicker DS' in all the doors. The Kickers don't fit even with an adapter plate, or I'd use them instead of the Infinitys.

I don't know how to tell what's causing the distortion at higher volumes, but I know that in general head unit built-in amps aren't very good, so I figured that putting in the amp would get rid of my distortion problems.
